on new apps i agree on you, but on avaible programs, like transmission, nzbget i would go the route to overwrite the programms, so it will be easier in my eyes

I agree, but the new installation method doesn't allow it anymore in favor of the uninstall, upgrade, state, start/stop options.
Would be best if we just could fix the issues we have at the moment. That will also allow users to uninstall the new applications and fallback on the default one with just one uninstall command.
What I could do is add symbolic links from the old locations to the new location, for backwards compatibility.
