I do not know how you integrated nzbget at this moment (your are disabling the current nzbget and do not overwrite the files in /nmt/apps right?).
Then I'd suggest starting in /share/Apps/NZBget/daemon.sh, but I have not checked the details to be honest.

If I am correct the stop in webui is a kill of the daemon process, so appinit will not have to correct state (keep in started state), so a startup directly using the daemon.sh should be fine.
